Questionable Mob Disappearances
So recently on the server, while I was afking collecting cave spiders, i noticed that around 300 of them despawned while i was around 5 blocks away from them. I wasn't kicked at the time, so they didn't despawn due to a lack of a nearby player. Later, dtherrein logged in and said most of his cows and all of his pigs and sheep also died, which is very odd. I also noticed that earlier, I had 9 wolves which also disappeared (they don't leave drops, so I don't know if they died). I did ask Eddy and Sooneey (only admins on at the time) if they used /butcher and both said they didn't, which is most likely the truth - why else would a few of dtherrein's cows survived? So I'm asking now, what could have possibly removed all of these mobs from the server?

Hrmmm.... that sounds odd... do you think it's a server glitch? Have you searched other forums to see if others have seen this issue?
If anyone else notices this happening again, take note of the circumstances so we can figure out what's up.

I read all posts I can see (I have everything marked read so I can see new posts) and I haven't seen anything about this issue yet. Under normal circumstances mobs shouldn't despawn while you are within a certain distance of them, much less despawn all at once. I suspect a /killall or /butcher. If neither are the cause, then it is probably a server glitch.

Either a /killall or a MURDER. Wlol is spiny, he should be firs suspect, poking them to death.

the more mods we have installed, the more likely glitches are to happen. The more massedit commands are used, the more likely for oddities to appear.
IE: spawning of floating blocks around areas that "should" not be affected by the command.
I would point out that persistant mobs can still be removed over time (still a glitch), but mobfarm going empty does not fit that scenario with cave spiders. It could be a glitch related to the number of mobs being well in excess of the expectations of the game/server (assumeing your "about 300" is accurate).
I'm not sure the game is properly prepaired to handle the amount of mobs we force it to have. This usualy results in mild odd behavours such as mobs ghosting and rubberbanding out of traps when allowing them to stack up to large numbers. Perhapse you let them get to a level that exceeded what it could take and it farted alittle under the stress. Persistant mobs often suffer casualties as their is no differention between someone's farm animals and just some random sheep that you never saw spawn along my path to the endportal. I'm not sure how Persistant they are once their numbers hit massive and they have noone around to even keep them rendered.
I had lots of problems with my farm animals glitching through walls last map and oddities for spawner xp farms when you afk at them last map, they seem MUCH better now. I wouldnt expect it to be perfect though.

I also experienced the same thing. All my Sheep and Cows are gone
I had to lead them a LONG way to get them to my farm and now I can't find any more near by.

I have also experienced this, except not on my server but on a friend's server which is plain vanilla.
Alot of mobs in close proximity to eachother act buggy.
So, if you have a sheep farm you are best of having 2 sheeps of eacht color that there is.
That is about the maximum for reliable sheep farming, and that can still glitch out.
Minecraft is full of bugs, its written in java.

I personaly suggest ONE of each color sheep. Also, if you keep grass with a fence over it, they will not eat it and that should ensure there is alwayse a source block to regrow eaten grass.

I haven't noticed this. I have a small farm, 4 chickens and 4 pigs at my house and the entire field behind it is over ridden with pigs. None of them ever seem to disappear. Don't know what it could be.
